It says it's for 2000-2004 non magnum neons, I have a 2005 but have no idea if it's a magnum, will it work for mine?

The Magnum engine, is a 2.0 high output sohc engine used in the 2001-2004 Dodge Neon RT and ACR. As long as you don't have an ACR package Neon, or a RT (Look under your hood and if you see a silver intake manifold or badging saying high output then you have a Magnum engine) then this intake will work fine on your 2000-2005 Dodge Neon with 2.0 engine.

why doesnt this intake work on magnum engines?

Because the angle between the throttle body and intake manifold is different. The 00-05 regular Neon AEM intake uses a straight piece of piping between the throttle body and intake manifold, the Magnum (01-04 ACR/RT) Neon has a bent piece of piping between throttle body and intake manifold. So, you could use this intake if you wanted, but you wouldn't be able to use the throttle body to intake manifold tube on your magnum engine 2.0 sohc.

Does the shorter pipe go in between the throttle body and intake manifold, or just an extension to further place deeper into the wheel well area? I see three couplers so I image the first idea.

This intake has a short coupler between the intake manifold and throttle body, then a letter J shaped piece that goes from the throttle body into the bumper/fender area and has the filter there.

I've read that you will need a new tune when you install a CAI, and I'm just being precautious about this. I have an 02 Neon SE, will I need a new tune for this or is that false?

Wherever you read that, stop paying attention to that source. The Dodge Neon is an excellent platform, because unlike Toyotas, Subarus, GM etc, we do not need to tune for every single modification. Intake? No problem. Header? No problem. Exhaust? No problem. You only need a custom tune if you change injectors, or install a turbo, or change the compression, add big cams, etc. But small mods like a mild cam, intake, exhaust, header, pulley, throttle body all work fine with the stock tune because the car adapts to varying levels of incoming air.
